RNA in model lipid membranes - interactions in bulk and at surfaces

Abstract
The work presented in the thesis “RNA in model lipid membranes- interactions in bulk and at surfaces” aims to characterize the interaction between RNA and model membranes with different properties as well as to determine if ssRNA associate with model membranes in different ways. Several techniques have been used to characterize these systems, including quartz crystal microbalance with dissipation monitoring (QCM-D), Langmuir film balance in combination with neutron reflectometry and fluorescence microscopy as well as differential scanning calorimetry (DSC) and isothermal titration calorimetry (ITC). The work presented in the thesis “RNA in model lipid membranes- interactions in bulk and at surfaces” aims to characterize the interaction between RNA and model membranes with different properties as well as to determine if ssRNA associate with model membranes in different ways. Several techniques have been used to characterize these systems, including quartz crystal microbalance with dissipation monitoring (QCM-D), Langmuir film balance in combination with neutron reflectometry and fluorescence microscopy as well as differential scanning calorimetry (DSC) and isothermal titration calorimetry (ITC). Understanding RNA-lipid interactions is important for many research areas, for example for understanding self-assembly in natural systems as well as for biotechnological development and for the development of new delivery systems for RNA based drugs.



Association of RNA to model membranes was indicated in the Langmuir monolayer studies and confirmed with neutron reflectometry and QCM-D. The Langmuir monolayer experiments indicated that ssRNA was present at the interface of both zwitterionic and cationic fluid monolayers and with neutron reflectometry we were able to confirm that the ssRNA associated with the monolayer. From the neutron reflectometry studies it was also concluded that ssRNA penetrates into fluid monolayers. With QCM-D we confirmed that ssRNA associates to supported bilayers and that the orientation of the adsorbed ssRNA depends on the lipid phase behaviour. The utilization of model membranes as scaffolds for assembly of nucleic acids has also been studied, using QCM-D and null ellipsometry. The results show that it is possible to perform base pairing of simple RNA oligonucleotides as well as RNA assemblies with well-defined 3D shapes at the bilayer scaffold. From the calorimetric studies of RNA-lipid interactions in bulk solution, it was shown that RNA induces increased Tm as well as splitting of the transition peak in mixed lipid membranes, indicating segregation.



We have been able to shown that the model membrane phase behaviour is essential for the association of ssRNA. The interpretation of these results is that the presence of hydrophobic moieties at the surface of fluid membranes is of significant importance for the association of ssRNA indicating that hydrophobic interaction between the exposed RNA bases and the lipid hydrocarbon region occurs. Our studies also showed that the bilayer is suitable to us as scaffolds for building both simple and more complex RNA constructs. (Less)

Lipider är en grupp av molekyler som har ett hydrofilt (vattenälskande) huvud och en hydrofob (vattenavstötande) svans. I en omgivning lik den i kroppens celler d.v.s. bestående av mycket vatten organiserar sig dessa molekyler som ett dubbellager där de hydrofila huvudena vänder sig mot det omgivande vattnet medan de hydrofoba svansarna vänder sig mot varandra.



Inuti våra celler finns en cellkärna och flera organeller omgivna av membran. I cellkärnan finns vår arvsmassa, i form av nukleinsyran DNA, en gigantisk molekyl bestående av två komplementära strängar vridna till en helix. En helix är en struktur som vrider sig kring sin egen axel, likt en spiraltrappa. DNA bär på den genetiska koden som innehåller all information nödvändig för att våra kroppar skall fungera. Inuti cellerna finns även en annan nukleinsyra, RNA. RNA är en spännande molekyl som finns i många olika varianter med varierande utseende och funktion. En av funktionerna som RNA har är att verka som en budbärare för DNA, RNA skriver av delar av DNA-koden för att sedan transportera den ut i cellen. I cellen översätts sedan den genetiska koden med hjälp av två andra typer av RNA till livsviktiga proteiner. Att förstå hur RNA växelverkar med membran som finns i cellerna är därför viktigt för ökad förståelse för funktioner i biologiska system.



Ett viktigt forskningsområde där man kan dra nytta av förståelsen för växelverkan mellan RNA och lipider är t.ex. inom läkemedelsindustrin. Det finns vissa typer av RNA som är inblandade i olika sjukdomsprocesser så som cancer etc. och det har i flera studier visats att RNA kan användas i behandlingen av flera sjukdomar. Om man vill kunna använda RNA i kampen mot svåra sjukdomar är det mycket viktigt att förstå hur RNA växelverkar med t.ex. cellmembran och proteiner inuti cellerna, samt att hitta sätt att transportera RNA till de ställen i kroppen där de behövs. Ett förslag är att man skulle man kunna använda lipider för att transportera RNA till rätt plats i cellen.





Det arbete som ligger till grund för denna avhandling behandlar flera viktiga frågor som tillsammans syftar till att öka förståelsen för drivkrafterna bakom RNA-lipid växelverkan. Avhandlingen är uppdelad i tre kapitel med fokus på olika avseenden av växelverkan mellan RNA och lipider. I kapitel 1-4 ges en bakgrund till arbetet samt en introduktion av de modellsystem vi arbetar med och de experimentella tekniker vi har använt oss av för att undersöka systemen.



I kapitel 5 diskuteras hur man kan bygga olika typer av enkla men även mer avancerade RNA-molekyler på ytor. Kapitlet berör hur byggandet kan kontrolleras genom att man ändrar ytans egenskaper, t.ex. kan man stänga av/sätta igång ihopbyggnad av RNA på en yta genom att ändra dess egenskaper.



I kapitel 6 behandlas vilka drivkrafter som ligger bakom attraktionen mellan RNA och lipider/membran. Huvudfokus i detta kapitel är att försöka besvara frågan om huruvida hydrofob växelverkan mellan RNA och lipider har någon betydelse för hur de växelverkar. Hur balansen mellan elektrostatisk attraktion (attraktion mellan motsatt laddade molekyler) och hydrofob attraktion (attraktion mellan fettälskande delar hos RNA och fettälskande delar hos lipiderna) har betydelse för associationen diskuteras också.



I kapitel 7 jämförs hur RNA skiljer sig från t.ex. DNA i växelverkan med olika membran. Syftet är att förstå vilken betydelse strukturen och storleken hos dessa olika molekyler har för hur de samverkar med membran.



De slutsatser vi har kommit fram till genom våra studier är att det är fullt möjligt att använda membran som en yta för att bygga ihop både enkla och komplexa RNA-molekyler samt att ytans egenskaper kan påverka byggandet. Vi kunde visa att man kan stänga av ihopbyggandet av enkla RNA på lipid-membranets yta genom att ytans egenskaper ändras. Vidare kunde vi förklara att detta berodde på att RNA växelverkade med ytan på ett annorlunda sätt än vad DNA gjorde. Vi kunde även visa att den hydrofoba växelverkan var av stor betydelse för associationen av RNA till membran, även om det fanns elektrostatisk attraktion mellan membranet och RNA. Slutligen så kunde vi också konstatera att det var stor skillnad i växelverkan mellan små RNA och stora DNA. DNA växelverkade bara med membran med motsatt laddning medan RNA växelverkade både med laddade och oladdade membran. (Less)
