Peptide folding and local unfolding of SOD1 in the presence of interacting macromolecular crowders - a Monte Carlo approach

Abstract
A protein chain often folds into a functional, specific three dimensional structure. Failure
in this process can in some cases lead to disease, e.g. the misfolding disease ALS. The
mechanisms behind the folding has mostly been studied under dilute conditions. However,
in the natural cellular environment of proteins, the concentration of macromolecules is high
and it is believed that this affects various processes in the cells, such as the folding, but the
underlying mechanism is largely unknown.

in this process can in some cases lead to disease, e.g. the misfolding disease ALS. The
mechanisms behind the folding has mostly been studied under dilute conditions. However,
in the natural cellular environment of proteins, the concentration of macromolecules is high
and it is believed that this affects various processes in the cells, such as the folding, but the
underlying mechanism is largely unknown.
In this thesis we present a Monte Carlo based simulation approach to study the effects of
crowding. We investigate the equilibrium properties of two small peptides in the presence
of different types of crowders, both interacting protein crowders and non-interacting hard-
spheres. In our simulations with protein crowders, we find that purely steric effects can not
alone explain the observed behaviour. The peptides can be either stabilized or destabilized,
depending on their specific interaction with the crowders.
We also apply the same simulation scheme to study local unfolding of the ALS-linked protein
superoxide dismutase 1, SOD1, in the presence of crowders. We compare this with results
obtained without crowders. The crowders are found to have little effect on the barrel stability,
partly due to interaction with the functional loop regions of SOD1. In both the crowder and
crowder-free simulations, the instability of the second
-sheet of the SOD1 molecule is more
pronounced than that of the first sheet.
Detailed knowledge of how the SOD1 molecule specifically responds to its environment opens
up for the possibility to understand the mechanisms behind its misfolding, believed to be
important in the initial events of certain forms of ALS (Less)

med både struktur och funktion, bland annat i muskler. De är kedjor av aminosyror,
som vartefter de skapas i kroppen ofta veckar sig till en specifik tredimensionell struktur
för att kunna utföra den funktion de har optimerats för under evolutionens gång.
Uppstår fel i denna process kan felaktiga strukturer, som ofta klumpar ihop sig eller

för att kunna utföra den funktion de har optimerats för under evolutionens gång.

Stabiliteten hos proteinerna är viktig, både för deras funktion men också som ett sätt
för att förhindra att de felaktiga strukturerna existerar i några större mängder. Denna
stabilitet påverkas av olika faktorer, så som mutationer eller temperatur, och är ett
område som är intensivt studerat inom proteinvetenskapen. Ofta har man använt sig
av utspädda lösningar i dessa studier men det motsvarar inte de verkliga förhållandena
i kroppen, där proteinerna i cellerna trängs med andra makromolekyler. De studier
som gjorts där man försökt ta hänsyn till detta, har ofta använt enkla trängselskapande
molekyler eller partiklar vars främsta roll är att reducera den tillgängliga volymen.
Nya experiment har dock visat att det kan finnas andra faktorer som spelar in när
trängseln skapas av faktiska proteiner.
I denna avhandling utvecklar och använder vi Monte Carlo-baserade metoder för
datorsimuleringar för att studera hur denna trängsel påverkar veckningsprocessen för
två små proteiner, eller peptider, i närvaro av olika typer av trängselproteiner. Vi
finner att effekten till stor del är specifik och sekvensberoende, och kan vara antingen
stabiliserande eller destabiliserande på peptidstrukturen. Detta ska jämföras med
effekten av enkla, rent repulsiva partiklar som är stabiliserande.
Samma simuleringsschema använder vi för att studera flexibiliteten hos en monomer
av det veckade ALS-relaterade proteinet superoxiddismutas 1, SOD1. Uppveckning
av dess struktur tros kunna ligga bakom de initiala stegen på vägen mot patologisk
aggregering. Vi använder samma trängselproteiner som i peptidstudierna och jämför
sedan resultaten med liknande simuleringar på monomeren utan trängselproteinen. I
stort finner vi att kärnan av monomeren inte påverkas nämnvärt av trängselproteinerna.
Dock kan vi se viss växelverkan mellan ostrukturerade delar av monomeren och vissa
interaktionsbenägna områden på trängselproteinernas ytor. Samma områden spelar
en viktigt roll i växelverkan med peptiderna.
I våra simuleringar beror alltså effekterna av trängsel skapad av faktiska proteiner
till större delen på specifik växelverkan, som kan vara antingen stabiliserande eller
destabiliserande beroende på vilka proteiner som studeras. Förståelse av hur SOD1
monomeren växelverkar med proteiner i sin omgivning kan i förlängningen bidra till
ökad förståelse för mekanismen bakom dess patologiska aggregering. (Less)
